Original MIQE guidelines required primer disclosure, because the exact location of primers in a PCR reaction is critical. If a primer targets a sequence with variation the assay may not perform in certain samples. Many of the assays deposited in databases, published in literature and even offered commercially where developed a long time ago, when information about sequence variation was scarce.

So, even if the assays where designed according to best principles they may not perform to expectations. To check the design using updated sequence information requires knowing the primer sequence. However, most commercial assays do not disclose those and provide only a context sequence in compliance with the primer sequence disclosure added to the MIQE guidelines to satisfy industry requirements.

Further, most assays were designed for use on classical samples, where the amount of material is plenty. They perform well on those samples, but are frequently not robust and specific enough for use on more challenging samples, such as single cells and multiplex assays.

Therefore, at TATAA, we always design and validate our own assays and assays for our customers. Our validations are stringent and include estimating PCR efficiency including confidence interval, dynamic range, linearity, repeatability and Limit of Quantification. For diagnostic assays, we also include Limit of Detection including confidence interval and, when necessary, cross reactivity and robustness. Of course, all assays are validated to produce a single product and that side products such as primer dimers are negligible. One example of validation is available on Labroot.

Expression profiling of single circulating tumor cells

TATAA Biocenter launches GrandPerformance assays for expression profiling of single circulating tumor cells

TATAA Biocenter, Europe´s leading provider of genomic services using quantitative real-time PCR (qPCR), launches the GrandPerformance qPCR assays for the profiling of Circulating Tumor Cells. The assays are optimized for single cell sensitivity and the workflow is based on preamplification allowing sensitive and precise measurements of 96 specific expression markers per cell.

Tumors may shed cells into the blood flow that evade the immune defence and may seed metastases. These cells are called circulating tumor cells (CTCs). CTCs may be detected in blood sample and their presence is a negative prognostic indicator. Further characterization of CTCs by expression profiling may reveal their phenotype, which may guide therapeutic decisions. Molecular characterization of CTCs is challenging, because of their very low abundance, which requires exceedingly sensitive and specific methods. TATAA Biocenter has previously developed workflow for exceedingly specific and sensitive single cell expression profiling based on reverse transcription (RT), preamplification and real-time PCR (Expert review of molecular diagnostics 14, 323 (2014)). Now TATAA launches a panel of over 100 GrandPerformance assays wet-lab validated for CTC profiling that allows the characterization of individual CTCs. The panel was recently used by the group of professor Klaus Pantel at University Klinik Hamburg-Eppendorf to profile individual CTCs collected from patient samples revealing heterogeneity among them (Clinical Chemistry 62 (11), 1504-1515 (2016)).
